You can code the key to the car with only the one key, well you can on Audis and VWs, so assume its the same. From memory you press and hold the unlock button, put the key into the ignition and ignition on (keep the button held throughout), keep it in that position with the button held for over 3 seconds, then turn off the key, pull it out and then release the button.
In case it's the imobilizer - Try turning off the car, step out and lock with the remote. Then re-enter the car and try again. If your FOB is low on battery, push the button with the FOB(the car will verify with RFID instead of radio).

You may have to check the (other) battery. Sometimes, it might just be a case of the car needing some juice to get going. When locked using remote, unlocking using interior unlock button does not open the door. Pulling the interior door lever twice does not open the door under this condition.
